1) I could go either way on that flop: either bet it or go for check-raise. The problem with betting it is that you either bet too strong and chase everyone away or you give the guys with the high flush cards the odds to call you and draw out. The check-raise seems like a good option.
2) The guy with 99 from EP was probably hoping someone behind him would be betting PF so he could raise. Not a bad move.
3) If I flopped a set with that board I would definitely bet it, but he was again going for the check-raise there. I guess he just loves to play his strong hands slow -- be sure to take notes on him. Once the pot was bet and then you showed strength it was a difficult move for him. I guess the odds are strong that you guys were both on draws (it looks like you have the A flush card) so the bet by him is not bad. If he knew you had the flush he probably folds but of course he still had outs and he hit them!
